Who knows? Maybe the real Villain is an external virus who has nothing to do with good old Megabyte and Hex? Or maybe it's a User who, by the means of a strange bug, had escaped his game? Or maybe it's an evil ficwriter who had written himself into one of his fanfics and wreaks havoc by OOC-ing the guts out of the other characters? By the way, the last one was exactly the plot of the last game I GM-ed.

The Villain can be anything the GM wants, so unless it's declared explicitly before the start that it's a virus, I can see no reason why somebody can't play Megabyte.
By the way, JepMZ sent me the plot and I can assure you that none of the roles is "reserved".
